He discovered the secret of the Philosopher's Stone hidden deep in that book of ancient magic: he learned how to turn ordinary metal into gold, how to change common stones into precious jewels. Nicholas also found the recipe for the Elixir of Life. His wife, Perenelle and him became virtually immortal and extremely wealthy. He has no Elder Master. Perenelle and him have been on the run for years, hiding from Dr John Dee who has been tasked with retrieving the Codex from the Flamels. Dee finally found them in San Francisco and was successful in stealing of the Codex, apart from a few pages that were ripped out by Josh, and kidnapping Perenelle. Now that the book and Elixir of Life is out of their reach, the Flamels will age and die within the month. In The Alchemyst, Nicholas is on the run with the twins, seeking the help of Scathach the Warrior Maid and Hekate, the Goddess with Three Faces who he wants to awaken the Twins' powers. When Hekate is killed and her shadowrealm destroyed, Nick brings the twins to Ojai to visit Dora, the Witch of Endor, who helps Sophie control her newly awakened powers. She then gives them an escape route, via leygate to Paris, when Dee catches up to them.

In the Magician, Nicholas visits one of his old student, and closest ally, Francis, le Comte de Saint-Germain who lives in Paris with his wife Joan of Arc, and who teaches Sophie Fire Magic. In Paris, Nicholas also retrieves Clarent, the Elemental Stone Sword of Fire. When St. Germain's house is attack by the Disir and the Nidhogg, Josh runs across Paris to rescue Scatty. Nicholas and Sophie hurry to catch up to him with the help of Joan. Josh then disappears with Dee and Machiavelli. Sophie tracks her brother into the Catacombs of Paris, where they are introduce to the Elder Mars Ultor, the God of War and where Josh gets his powers awaken. Nicholas uses his powerful alchemy skills to flee the Catacombs. Once back above ground, Dee and Machiavelli set the stone gargoyles and grotesques of Notre Dame on the twins and Flamel. Undefeated, they board the midnight train headed for London.

In the Sorceress, Nicholas' goal is to get the twins to Gilgamesh, the oldest immortal humani, so he can teach the twins Water Magic. Luckily, Francis sends a cab for them and they are introduced to the driver, Palamedes,

the Saracen Knight. Palamedes brings them to where he believes is the safest place in London, William Shakespeare's scrap yard. During their visit, William helps Nicholas communicate with Perenelle, who is still trap on Alcatraz in San Francisco. When Perenelle is attack, Nick and the twins try to help her, setting their auras ablaze which alerted the Dark Elders to their whereabouts. In their midst is the Archon Cernunnos, the Horned God and his Wild Hunt. Palamedes leaves with the twins and Nicholas, promising William to take them to Gilgamesh. They set a meeting point for the following day, Stonehenge. Palamedes takes them to an old barn where the King teaches Water Magic to the twins, setting their auras ablaze and once again alerting themselves to the enemy. The surprise attack severally injures Nicholas, leaving him too weak to help anymore. They fight their way out and flee to Stonehenge. Finally reaching the altar, Nicholas cries out "Mount Tamalpais" and both he and the twins are transported back to San Francisco, finally reuniting them with Perenelle.

In the Necromancer, Nicholas' goal is to complete the twins training so they are ready when for the day the Dark Elders return. While the twins are resting back at their aunt's house, the Flamels return to the destroyed bookshop to gather some much needed items that will help them prevent the caged up creatures on Alcatraz from being released. When Sophie is kidnapped by Aiofe, Josh returns to the Flamels for help. They soon find Aiofe, with the Swordsman, Niten. Following their course, they decide to pay a visit to Prometheus, who will train Josh in the Magic of Fire. After Josh learns Fire, he is taken over control by Mars Ultor and goes against his will directly into the clutches of John Dee and his new partner Virginia Dare. Nicholas and Perry send Aiofe, Niten and Sophie after Josh as they try to communicate with him via the mysterious Crystal Skull. John Dee realizes what they are doing and blocks them from spying on he and Josh any further. The immense amount of energy that it took to work the Crystal Skull has left Nicholas almost completely drained of auric energy and his life force is quickly fading.
