The arithmetic mean -lnL= -7763.21. The MCMC convergence diagnostics revealed that a) the average standard deviation of split frequencies was 0.007143, b) the plot of the generation versus the log probability of the data (the log likelihood values) produced a "white noise" graph, c) the average Potential Scale Reduction Factor (PSRF) is 1.00 for all parameters (maximum PSRF is 1.001), and d) the minimum value of minimum Estimated Sample Sizes (ESS) was 1587.17 (ESS value below 100 may indicate that the parameter is undersampled), indicating convergence and stationarity.

Figure S4. Maximum Likelihood tree reconstructed from the 16S rRNA. Numbers on branches indicate bootstrap values (ML) and posterior probabilities (BI). To test alternative phylogenetic hypothesis and relationships, we compared the best resulting ML topology to topology constrained to fit alternative hypothesis using the approximately unbiased test (AU), Shimodaira–Hasegawa (SH) test, Kishino – Hasegawa test and the weighted SH (wSH) and KH (wKH) in the program CONSEL (Shimodaira & Hasegawa, 2001). Constraint topologies were estimated in RAxML with the −g constraint option using the best scoring tree for topology tests estimated from 200 ML searches starting from random tree topologies. Results of the AU, KH, SH, and wKH and wSH tests didn’t reject the alternative hypothesis (p=0.218), which supported that A. retusa is more closely related to the other island endemics (A. jaeckeli, A. torticollis)
