Thermal gradient.Optimizingincubationtemperaturesforreal-timePCRassaysiscritical,particularlyformultiplexassays,butitisnotalwayseasytodo.Afterthemeltingtemperature(Tm)ofaprimeriscalculated,theannealingtemperaturemustbedeterminedempiricallyforoptimalresults.Thisofteninvolvesrepeatingareactionatmanydifferenttemperatures.Similartime-consumingtestsmayberequiredtooptimizethedenaturationtemperature.Thethermalgradientfeaturefacilitatesidentificationofthemostfavorabletemperaturesforoptimalassayperformance.

Thermal gradient experiment for optimizing annealing temperature.A10-folddilutionseries(108–102copies)ofplasmidcontainingGAPDHtemplatewasamplifiedusingathermalgradientinthepresenceofSYBRGreenIdye.TheamplificationreactionwasmonitoredandanalyzedwithaniQ5real-timePCRdetectionsystem.Eightidenticalreactionswerepreparedforeachtemplateconcentration,oneforeachoftheeightPCRannealingtemperatures,rangingfrom55to70°C.Anoptimalprimerannealingtemperatureof58°C(showninthegreentraces),whichresultedintheearliestCTvalue,wasidentifiedinthisgradientassay.Thebluetracesshowtheresultsfor64.5°Casacomparison.
