Virtek ChipReader Microarray ScannerIntroductionA microarray scanner reads the fluorescentsignal of each spot arrayed on a slide. But not all microarrays are alike. Scientistsneed an instrument that can deliver high sen-sitivity, ease of use, and broad compatibilityacross a wide range of slide sizes and types.The Virtek ChipReader Microarray Scannerfeatures exceptional sensitivity, flexibility andspeed, and delivers wide, linear dynamicrange for applications including genomics,proteomics, gene expression analysis, SNPanalysis, diagnostics, pharmaceutical R&D,and microarray QC.

SensitivityGene expression analysis can involve measur-ing small differences in gene expression lev-els. Furthermore, according to Murphy's law,many important signals are the least intense,increasing the difficulty of observing a signifi-cant change in gene expression. The scannermust therefore be able to distinguish thesefaint signals from the background noise. The Virtek ChipReader Microarray Scanner is designed with sensitivity as a key feature, and every aspect of the instrument has beenoptimized.

Improving Image QualityExcellent signal-to-noise ratios are not suffi-cient to create a superior quality microarrayimage. An image that looks good to the eyemay possess poor dynamic range, which usually results in a lack of gene-expression-level discrimination ability, which can turn aseemingly good image into one that containslittle useful information. The reason: types ofglass on which most microarrays are madehave different background fluorescence levels.And to date, there is no single protocol formaking and using microarrays, which exacer-bates the problem. Therefore, the scannershould have the ability to vary the laser anddetector settings to accommodate different slide types.

How to Improve Data Quality with the

It may come as a surprise that using full laserpower and maximum detector sensitivity cancreate a poor image; but this approach usual-ly reduces the dynamic range, and thus theability to discriminate between small changesin DNA expression levels. Often, the bestdynamic range is attained by using low laserpower and medium detector sensitivity set-tings. To do this, the scanner must have veryaccurate and fine laser and PMT control.

The Virtek ChipReader Microarray Scannercan increase the dynamic range through itsunique ability to control the laser intensity andthe detector sensitivity with accuracy.

The scanner’s settings can be adjusted from0 to 100% in increments of 1% or less. Otherscanners may give you a limited range ofchoices, usually 0%, 30%, and 100%, withnothing in between.

Fully automatic, microprocessor-controlled! Feature electrophoretic separation of DNA based on several user-selected programs. Produce high-purity plasmid DNA—suitable for use in most molec-ular biology processes, including manual and fluorescent automatedDNA sequencing. With high-copy-number plasmids, individual cas-sette sample lanes typically yield 4–6µg of DNA from 2mL of culture.

Disposables required include: sample cassette, running buffer,applicator comb, lysis tablets, bacterial growth media and fluorescentDNA sequencing desalting plate.

Step 1: Lysis. Bacteria are lysed directly in media with enzymes andreagents that degrade RNA and proteins and dissolve bacterial membranes.Reagents supplied with each cassette.

Step 2: Resolution. Automatically fills with running buffer, then separates plasmid DNA from digested cellular components. Plasmid DNA from 2 to20kb is electrophoresed until the 2kb supercoiled plasmids run to the endof (but not off) the separation gel.

Step 3: Electroelution. A microchamber block, automatically slid in placeby rotating cams, accomplishes electroelution and concentration of purifiedplasmid. High cutoff filtration membrane in block collects purified DNA asa film.

Step 4: Draining & Recovery. After electroelution, Mini-Prep automatically drains running buffer and collects purified DNA in a 25µL droplet withinthe microchamber block window. Remove finished DNA with a disposable-tip pipetter or multichannel pipetter with microtiter plate spacing.

High-Throughput ScreeningElectroporation involves the application ofcontrolled pulses of electrical fields to bio-logical systems. The electrical fields inducetransient pores in the cell membrane, allowing entry of molecules of various kinds.Electroporation has been widely used to transform mammalian, bacterial, yeast, fungal, and plant cells.

Conventional electroporation is performedin a cuvet, where the sample is enclosed bytwo parallel aluminum plates that generate ahomogeneous electrical field.

High-throughput screening and cDNAlibrary construction require the handling ofmultiple samples simultaneously. Manyresearchers use BTX Electroporation Cuvettesin a high-throughput setting; however, this use of conventional cuvets is costly and timerestrictive. For these types of applications, performing electroporation directly in a 96-well plate is ideal. BTX Instruments has 8-well and 96-well coaxial electrodes for this application.

• Researchers at UCLA used the 8-well electrode to deliver DNA to HEK 293 cells with 20% transfection efficiency.1

• Researchers at NIH used the 96-well electrode to deliver plasmid DNA to Jurkat cells with 18% efficiency and 90% viability.2

• Hoffman-Tsay et al 3 used the 96-well coaxial electrode to test eight chemicals in plant fusion experiments.

• Peterfy et al 4 successfully delivered DNA into COS 7 cells using multiwell electrodes,

and they found this method easy and rapid to perform. Labor and supply costs were reduced because cuvets were not required. The amount of plasmid DNA required was also lower when electropor-ation was performed in a 96-well plate.

• Marrero et al 5 used the 8-well electrode to electroporate antibodies into rat vascular smooth muscle cells to induce cell prolifer-ation. Their studies helped identify two sig-naling pathways that could be targets for future therapeutic interventions in cardio-vascular disease.

BTX Electro Flow Porator Systems consist of a pump and a modified electroporator.

The pump can be programmed and operated in sync with the electroporator to deliver pulses to batches of cells.

• Parham et al 8 optimized transient gene expression in CHO, COS 7, HEK 293, NSO, and CV-1 cells using the flowthrough system. Their data indicate that flow electro-poration provides an efficient method of DNAdelivery into large numbers of cells for mam-malian protein production.
